I guess fellow travelers should be aware that you will be asked for 10 baht for "passport stamping" when crossing from Hat Yai to Malaysia and from Malaysia to Hat Yai, paid MYR$10 for "document filling" and MYR$20 for "express queue" at the checkpoint. I was quite happy to pay for the "express queue" as during the time of day, it was a really long queue and we were led to a room where another officer issued the stamps. You can organize to be picked up in an air-conditioned minivan at your hotel in Hat Yai or at the airport, and then drive the 125km (~78 miles) to Pakbara pier.
